Brainiac and Ghouliac are the same pony but for the sake of the FOE story he is now a Canterlot ghoul traveling the wastes yo find a cure for Feralism

He then later accepts the fact that there is no cure and instead makes a plan for him and his now immortal brethren to leave earth and go to space where their cloud breath can no longer hurt the mortals after the fall of the canterlot ruins

He does travel with Liftan for a short amount of time in which he took the opportunity to teach piper some things in return for not getting his head blown off after his broadcaster is destroyed
