Just because Cookie and Syntax work safe and peaceful jobs in Canterlot, while also going on their own treasure hunts outside of it, doesn’t mean they aren’t ready to defend themselves and fight back. If, say, someone threatens Pastel Macaroon, Cookie’s niece, the two friends would stand ready to defend, as fierce as any Royal Guard protecting Princesses Celestia and Luna. I could even see them as being part of the unicorn shield spell used during the final confrontation against Chrysalis, Tirek, and Cozy Glow, when the ponies and creatures united against them.
