Fluttershy is the firstborn of her small little family. She was born very prematurely and wasn't expected to make it, but she was and always will be a fighter in her own way. She is what is known as a Pure Pegasus, which means both of her parents were pegasi. However, Fluttershy has a lot of Unicorn DNA, which is mostly seen in her physical appearance.

For centuries, even after peace was made (during the time the Pegasi, Unicorns, and Earth Ponies all hated each other), Cloudsdale was a very "segregated" area. Fluttershy was unnaturally tall for her age, and for pegasi in general, and she had the Unicorn genes to thank for it. Pegasi are the smallest in comparison to the other two pony species, with many unicorns being very tall in appearance.

Her odd looking appearance caused her to literally not fit in. Among being bullied for her appearance, Fluttershy was almost a little too tall to fit into many Cloudsdale houses and structures.

Seeing Fluttershy bullied became the norm around Cloudsdale, at least for the foals. It was Rainbow Dash who stepped up and helped her out, defending her whenever possible.

Over the years, Shy and Dash formed a special bond. A sisterly bond, of sorts, and Dash basically filled in the role that Zephyr Breeze was unable to play.

Fluttershy, with her parent's permission, eventually began attending school in Ponyville after having fallen down there during the Rainboom. While it wasn't exactly a boarding school, Fluttershy had the option of living within the school. She made a few friends along the way, though, and began staying with them during her schooling years (Rarity, Cheerilee, Dr. Fauna).

She retains her notorious shyness, but through her friendship with the rest of the Mane 6, she starts stepping out of her comfort zone more and more. She eventually becomes almost as daring as Rainbow Dash, and almost as brave as Applejack.

Fun Facts

• Fluttershy has "socks," a trait most commonly seen among Unicorns. Socks are simply described as a different coloration in the legs, and it's most commonly a lighter/whiter shade of the pony's body color. Sunburst and his mother are great examples of ponies with socks.
• Fluttershy has wings similar to the design of a peacock's. This means she has a disadvantage when trying to fly. Her wings are more suited for gliding, and it's difficult for her to start flying from a still position, or even with a running start.
• She has a lot of scars from her daily life, since she works with a whole variety of animals, including Angel, who is vicious.
• She's super fluffy, but she almost always feels cold.
• Fluttershy isn't anywhere near "pathetic." Managing animals from cute hamsters to apex predators isn't as easy as it sounds, and she has saved Equestria many times.
• She is very happily married to Spitfire, who thinks she's the cutest thing ever.

Tl;dr: Fluttershy had an odd appearance growing up and was constantly bullied for it, but Rainbow Dash helped her get through a lot of her childhood. She is a naturally weak flyer because of the shape of her wings.

Finally got around to doing Fluttershy's headcanon! (: Not much is changed from the show. I just added a few details here and there ^^
