Zombies can be natural, but a lot are villagers and rarely survivors
Rainbow happened to be one of the few unlucky survivors that the zombies got ahold of. Survivor zombies are also stronger than regular zombies.
She used to be teamed with aj and they lived together
One night they went outside to do some quick farming and rainbow got ambushed by a hoard of zombies.
Applejack, only having a wooden sword was unable to fight them all
By the time the zombies left it was already too late and rainbow had turned
Applejack attacked her in fear before fleeing, leaving rainbow dash incapacitated until fluttershy found her and took her home
Because of the attack rd doesn’t remember some stuff, so she doesn’t remember aj very well, only glimpses. So she isn’t aware aj attacked her, she just knows she was attacked by someone and left there
